I assume that you have used Audacity to record the sound you want, then changed its speed the create your chipmunk. Theodore was always my favorite.
Once Audacity created the AIF, it probably needs to be converted to MP3 or AAC for further use. iTunes can do this for you. Programs like iMovie (for Macs) allow you to align the 'chipmunk' audio track with a video track of the same length.
Unfortunately, you never mentioned what software you are using so specific guidance is impossible.
I am sure that the software you are using will have instructions for this procedure.
